What Is Meant When Page To Be Printed Is 'flatening' And Does It Alter The Doc?

It sounds like you are printing a .pdf These type of files can have interactive elements, such as check boxes, radio knobs, text boxes, etc. as well as have actual "layers" (i.e. picture 1 covers half of picture 2). Flattening generally should not change the appearance of these documents, it is simply removing the layering elements or removing the interactive/editable fields to make it ready for printing.
However, once the image is flattened, you should not save it as such, just print and if it asks if you want to save changes, tell it no.
