Possible solution:

You may reset your unit, to do so here is the procedure.
1. Depress the MASTER little Button so it has to be in the OFF position
2. Press simultaneously the A/B/C/D/E and TUNING/CH > buttons and the press MASTER again
3. Keep the two buttons pressed until the SLEEP blinks on the display, at this point you will see a message that last for maybe 3 seconds,
4. After the message you will see the number 1 and a series of numbers on the first row and the word MARGIN on the second row.
5. Turn the PROGRAM knob until you reach to the number 11 FAC PRESET on the first row and PRESET INH on the second row
6.Press the TUNING/CH > button once, and the message on the second row will display PRESET RSRV
7. Press the MASTER again and your unit will have the factory settings.

Another possibility:

After using the method of last resort (RTFM) I discovered that Yamaha 7.1 amps assign an order of priority to the speakers. The surround speakers have higher priority than the surround-back speakers. I had connected the rear speakers (in a 5.1 configuration) to the surround-back speaker terminals and since nothing was connected to the surround terminals the E-6 error happed on auto-setup.

I eventually fixed this by connecting the rear speakers to the Surround L/R terminals and then, via the manual setup menu, set rear surround = NONE. This causes the amp to route the rear-surround signals to the Surround L/R terminals. The auto-configure then completed successfully.
