Where Does The Amount For Retirement Plan 1099-r Go In The 1099form

I am being audited because IRS saying I did not entered John's retirement contributions . I did entered the information in the personal tab on turbo tax under retirement plans 1099-r.  I can see it online in the worksheet area but I don't see in in the final 1040-A form.  I did this for 2 years. So now I am being audited for 2008 and I did the same for 2009.  I want to avoid penalty for 2009.  What should I do and why did the on-line personal tab with retirement information not calculated with total income contributions for money earned since we are filing jointly.
