Starter Safety Device?

I have a 2005 Yaris MMT transmission. Four times over the past year I have found myself in a situation where the car will start, I shift to first gear and when I release the brake pedal to start moving forward the car will stall out unable to start again. The dash says the car's in neutral, but it won't start (it doesn't crank either). I should be able to shift into first or reverse withut starting the engine, but my transmission warning light comes on when I try this and the display that shows it's in neutral starts flashing. When left for a period of time (ten minutes to an hour) I am able to start it again without issue. I have a feeling that when it's stalled out the transmission hasn't reset itself properly in neutral meaning I can't start it. I'm not a mehanic so I could be way off. Any ideas?
