There is a difference between a stop and connection on a flight. A flight can be considered a direct flight if it only stops in a city and then continues on to your destination. If you have to get off one aircraft and board another aircraft in the city you are stopping, it is considering a connecting flight. Airlines will advise if you are simply stopping in a city and then continuing on, or actually changing to a different flight/airplane.
