My 91 Honda Accord Ex Automatic 4 Cyl Has A Flashing S Light

How do i get rid of The Flashing S light on my Honda. After start up the S light stays on for about 3 minutes before starting to flash. i replaced my Trans about 2 years ago along the the Control Unit in my car after some goons stole it and destroyed my tranny.
