I couldn't find any info about Ford taking responsibility for this common problem with their newer models. The auto makers are pretty sleazy when it comes to addressing cosmetic issues. They will fix mechanical defects (grudgingly) if enough people complain, but cosmetic issues are another thing.

If you do a lot of business with your local Ford dealer, he may find a way to get it repainted for free. I'll bet that Ford has received a ton of complaints about peeling paint. A good dealership will find a way to get reimbursed from Ford if they repaint your vehicle for you. Worth a shot.
