6 Speed Manual Transmission Problems...stuck In 3rd Gear

Car is highly modified....built motor & supercharger...A friend thinks cause of problem is pcm or bcm problems.the trans does have a skip shift solenoid and a reverse lockout that are controlled by the pcm +/or bcm.
