Rubber Boot Leak

The rubber boot seems to be leaking. I found a small nail behind  the the boot and removed it. The boot seems to have a slot and two drain holes at the bottom. Now that the nail has been removed I hope the leak will subside. If not, how do I "reposition and reinstall" the boot as recomended by the manuel. No details follow this in the trouble shooting section.
