Help Lincoln Ls Computer And Pats Systems

hi my 2002 lincol ls is having some major isues. i have many aftermarket electrical and audio throught the car as well as have relocated the battery and rear fuse box, however the car was in working condition since the last modification of the vehicle so not sure if any of my add ons has caused these problems but no one, including the dealership can figure this one out. woke up drove aprox 20 miles with no problems arived at location turned off ignition. i noticed that the headlights came on when car went off. the light switch was in the off postion, however i cycled the switch and there was no change in the lights. went inside and left the lights on. when i came out ten minutes later lights still on started car went down the block turned off lights still on then returned to my last spot. when i shut off the car the lights went off. when i went to leave about an hour later the car had no power except for the dash. now 2000 dollars later, a month of time, here are the symptoms. the pats system is in theft mode with a code of transiever signal not recieved. however all wiring is good and someone tried to reprogram a key but can not get the pats system to respond. other than the cluster on the dash there is no power to anything in the car except the driver window. no other windows work. today i noticed the interior light circut shows 12 volts on both poles, not sure what that is about. have changed both front and rear electronic moduels to no help. removed all aftermarket wiring and audio no help. no codes other than pats theft mode and fuel pump disabled, guessing because of the pats. help please
